In short, she doesn't die twice (obviously), just like Mr.X doesn't get killed by Birkin if you are playing as Leon, nor do you fight the 'same bosses in the same places'. If you meet her as Leon, Claire doesn't meet her at all. HOW she dies depends on who you meet her as.
